Removing minor league affiliations from MLB?

I'm trying to set up a new game where I do a historical season with existing MLB and MiLB players and teams, but with the minor leagues completely unaffiliated (other than promotion/relegation).

I'm finding the hiccup is that in the advanced setup, for each of the minor leagues, the "Parent League" is Major League Baseball, without any option to change it. Even when I manually remove the affiliation of every team in the league, there's no way to change who the Parent League is. Promotion/Relegation is not an option between affiliated leagues, so I'm a little stumped.

I have been searching all morning on this and can't find anything on point. If anyone happens to know I'd be forever grateful!
