Modded League Question

Is it possible to take current MLB (either with 1 or 2 subleagues) + add another major league (in the eastern hemisphere, for example) and have them meet in the World Series. The other league would need to be a major league, but I don't want to to function as a subleague, because I am wanting to lower the league reputation of this other major league and it have some of its own unique roster rules.

I've done this before where I have just force created a series at the end of the playoffs, but it was not ideal.

Yes, you can do this by creating another league from the game settings screen and then creating an association, which binds the leagues together for the purposes of your modified World Series and/or a common draft.
