Has anyone run into this issue before? It's happened on and off in our league for years, and there are almost no commissioner or online-league settings related to the in-game messages, so I have truly no idea what could be causing this or how to potentially troubleshoot it, especially given that it does not occur with any consistency.

What is probably happening here is you (or your Commish, if you're not them) don't have the game generating the number days of emails to match the length of your sim. The game looks for emails stored as individual .txt files for each message. They're numbered, and there's a limited number of them that are generated before they roll over again to the start of the sequence.
In more detail, if you sim 10 days but you've set the game to only generate emails for 7, there will be 3 days where emails are created in the commish's version of the game, with numbered .txt references, but they don't get packaged into the version being uploaded for the rest of the league or S+. Then, when someone who isn't the commish looks at their emails for a specific numbered .txt file, it will actually display whatever old email formerly had that .txt number, if one happens to be stored locally on the computer. And if there isn't one stored locally, the email will appear blank in the client.
To fix: in Commish Central, find the "Upload League File Settings" and in the "Include" section, beside "Messages from past X days", either change that number every sim to match your sim length (more time consuming if you don't always sim the same number of days, but results in a smaller file and faster upload) or change it to 0 (low maintenance option, but the file bloats a bit - lots more .txt files to upload).
