Lineups and Fatigue

Last night before I went to bed, I changed the Perfect 25 team settings to have the AI do my roster changes and lineups, because I can't change them from work all day. I noticed I lost my first 3 games this morning. Should I just have left it set for me doing the changes, even though I can't do them all day long, or was I right to turn it over to the AI? Does the AI account for fatigue and try to maximize the lineups in any way?

You shouldn't be changing your roster all that much and to let Al handle it is like allowing a 5 year old to drive your car.

If I don't change my lineup all that much, don't players get under 40% fatigue and play terrible in the games?

You could set their rest strategy either in the player strategy screen, this way each player rests when you want them too or you can set it in global strategy screen, where you set one rest percentage for all your batters,

Or set your depth chart with a backup that comes in "if starter tired". In the global settings, set what that "tired" means to 96% and default RP setting to 71%. Try to avoid having one backup for 3 positions and also to avoid having a starter backup anything, or at most 1 position.
The funny thing is that I had not done that for myself because this is a new game and I plumb forgot (to set the global %)..

Have you done the following?

1. Set your lineups and bench/backup players. Team Home/Lineups/vs.RHP+DH and vs.LHP+DH. If lineups are not defined then the AI will choose for you and will not make optimal choices in many cases because it tends to focus on game-assigned positions and overall ratings. It's also terrible at taking advantage of platoons and will usually create the same lineup for both left-handed and right-handed pitchers. If bench player roles are not defined then starters will play themselves down to 0% because no one has been assigned as a backup. If you allow the AI to manage lineups then it will rotate in a backup when the "best" player is tired, but the "best" player might not be the best choice.

2. Set your global strategy for fatigue at Team Home/Global Strategy/Overall Strategy. Here you can define when to bench all players based on fatigue percentages. For position players, it should be set between 75 and 95%. For starting pitchers, it should be set between 90 and 100%. For relievers, it should be set between 70 and 85%. Different players have differing opinions about this. I tend to go with 85% for position players, 95% for starting pitchers, and 85% for relievers. Here you can also set max pitch counts for starting and relief pitchers. Modern settings would be 100 for starters and 20-25 for relievers. Note that higher-stamina starters who are assigned bullpen roles are considered relievers for game purposes and won't get anywhere near 100 pitches before their arms fall off.

3. Optionally, set individual player strategies using Team Home/Global Strategy/Player Strategy. Here you can fine-tune players who don't fit the mold you've created with global strategies. You can cut the pitch counts or batters faced for specialist relievers. You can max your deadball-era starter with extreme stamina at 120 pitches. You can specify that your DH plays practically every game (fatigue is really not a factor for DH).

Do all of these things and you won't have a problem with fatigue except possibly with your bullpen. This is especially true if you carry less than 12 pitchers. Some players swap out bullpen arms as the season progresses, moving relievers between the active and reserve rosters to keep the bullpen fresh. Of course, this means that you need extra league-caliber pitchers.who won't stay on the roster for the full 162 games.
