Lines are never saved

I'm playing in GM mode where the assistant is set to control training and setting lineups and tactics. I like to keep an eye on the assistant (which I assume is the coach) and how he sets up lines to see if I agree with his moves. I do the following...

Roster -> Action Menu -> Assistant: Dress Players
Lines - > Assistant -> Create Lines

The lines get filled and I usually like what they do, but every time I go to play game, the line matchups shown do not match what the assistant had set up, often times even having missing spots in the lineup. I end up needing the AI to set my lines, which don't match what my assistant had set up.

Why doesn't the game use my assistants recommendations for rosters, lines and tactics?

The GM does not set the lines. So assuming you're only the GM, the Coach is overruling you.

I'm not setting the lines...I'm asking the assistant, which I assume is the coach, to set the lines. But his lines are not being used when i go to play (watch) the game.

Your Assistant is your not your Coach. The coach will make his own choices.

Why would the coach choose to have open spots in his lines though? That seems a little strange/troublesome.

They're not open, they get filled properly before the game. The lines the coach uses don't get saved, though, so there may be open spots when you look at the lines screen between games.
