A way to designate a player to be a bench player and not a starter

This would work the opposite as to "Force Start" set up in a player. This would help with setting lineups.

This is a good idea, and for those that like to play college setups, it would allow for designating the local filler/nonscholarship guys that are mostly around to fill space. And handy for managing the minor leagues so that you can try to help keep the best prospects on the field even if the AI puts them elsewhere.

The force lineup spot to Bench essentially does that.

Is there a way to designate a player set as a bench player much like when he is locked to start it's red, could a bench player be blue?

You are likely talking about individual player strategies. Depth charts are useful for things like this. Gives a full view of the team and allows probability based PH and DefSubs. Depth charting can handle this need while allowing advantages for using that player off the bench depending on scenario.

So many options depending on perspective. I like the answere above that is similar to your request to force bench an individual.
