Custom Teams

If I added custom teams in Historical play,and chooses historical team Deactivation,will my custom teams be affected??

Yes, the game handles that by checking if a team isn't in the list of active teams for the new season, and any custom teams wouldn't be, so they get deactivated and their players dumped to free agency.
