Why does the CPU override my rotation choices?

I first set up my rotation for the week in 7 day lineup where I have relief pitcher start the first game of the week followed by my #1. The game ignores this and starts my #1 the first game of the week.

Next I did a 6 man rotation, strict and set up the relief pitcher I wanted to start the first game of the week in the 6th spot with the rotation starting with the 6th spot. The computer ignores this and goes to my #1 guy.

I should note I have the coaching system turned off so I have no bench coach.

Any idea why this is happening?

In the rotation settings in the bottom left corner, what is 'rotation mode' set to? You might want to set that to 'strict order' if you haven't already.

I changed that to strict order and it had no impact. But still, logically, shouldn't 7 day lineup override whatever you have set here?

Yes 7-day should if you have it set correctly including strict order on the pitching tab. Note that I have to be responsible not to have a tired pitcher. Fortunately I play that way, making all subs manually.

Seems to be a lot of problems with the pitching and 7-day lineups.

There should be an option to not have the starting pitcher be impacted by the 7-day lineups

Of course, that removes a large part of the functionality. I don't use them, because they never worked well for me, but setting up certain defensive alignments behind specific pitchers was how I tried to use them (better defensive IF with GB pitchers, better defensive OF with FB pitchers)
