Is there a setting for how many years a player has to be on your minor league roster before he becomes a free agent?

I believe it's the drop-down "Minimum Service Years for Minor League FA" in the "Financials" tab of your "League Settings", probably bottom-most on the left side. Goes from 1 to 12 years or "never".

The default is 6 years of pro baseball, any level.

Which is actually incorrect. It should be seven years. It probably derives from a misunderstanding of the (affiliated) minor league contract, which grants six unilateral contract renewals for the club/organization. But the initial year needs to be included too, which makes the total number of years seven.
