The game is harsh but fair
Funny story: I hit the scout recommendation button on a whim during the Rule 5 draft, and when I did that the "skip pick" button disappeared. I couldn't find a way to draft nobody, and drafting somebody was not my intention at all. In desperation I hit CTRL+ALT+DEL and crashed the game, thinking it would send me back to the beginning of that day, because I have the auto-save set on daily.
It didn't. When I re-loaded the game it said the Rule 5 draft was complete, but I couldn't find any record of it. And players I knew had been drafted were deleted from the database. So I restored the game from my last backup, which was a few days earlier -- before I signed that stud free-agent reliever from Japan. When I loaded from the backup the stud reliever was still unsigned. Whipped through the Rule 5 draft (auto-completed it, in fact), and kept going. The next day, the stud reliever said he'd received a better offer from the New Orleans Democrats. I bid higher. Five days after that, my team's owner died and was replaced by his son. Dad's priority was balanced. Junior's is profit. Still ended up getting the reliever, but had to commit a little over $29 million over four years when the first time I'd gotten him for $25 million over four. So for my transgression of crashing the game to get out of the Rule 5 draft, the game fined me $4 million, killed my owner and replaced him with his son, who is cheap.

Next time if you hit home then go back into the Rule 5 the player will not be in that box. You might also be able to drag the recommended pick back into the draft pool to clear it. Also should be able to sim to next pick for your team which will still be the same pick and that should clear it also.

You don't have to force quit when you ask your scout for a recommendation in the Rule 5 Draft. Just leave the draft page and go somewhere else in game, then go back to the Rule 5 Draft and you can skip your pick.

Thanks. A couple of those things did not work for me. I couldn't drag the guy out of the box (he kicked and screamed) and going elsewhere in the game didn't change anything. I don't think I hit the "home" button though, I just wandered around. Simming the draft worked -- I was afraid it would sim with me drafting the guy in the box, but it didn't. There was only one player in the draft for whom I would have even considered making the commitment you have to make with a Rule 5 pick, and he was gone before our turn in the first round, so I really didn't care. That's how I knew players had been deleted from the database, though. He was gone.
