Whenever I try to format a historical league, I can never seem to get it quite how I want. How can I make it so that there are historical minor leagues and teams moving as they did in real life, but with random players from throughout baseball history?

Historical minors and random debut don't currently work together.

As for teams (big leagues) moving as they did in real life, just make sure the box for historical expansion is checked.

So if I do random debut, does that mean there will be both major and minor leaguers being drafted?

No. Players will be major league players. They import at the age they made their big league debuts. Random debut doesn't import any players from the historical minor player database.
