It depends on exactly what the nature of the suspension is. For on-the-field and related matters, the player goes on the suspended list, and the player continues to count against both the active and 40-man rosters. For a PED violation, the player goes on the restricted list; a player on this does not count against either the active or 40-man roster until reinstated. Other types of violations may land the player on the ineligible list, which operates like the restricted list.
Unfortunately, OOTP doesn't mimic the difference between the suspended and restricted lists, though it should.
