Unzip the logos into this directory:
C:\Program Files\Sports Interactive\OOTP Baseball 2006\data\logos

They should appear in any .lg you open with the corresponding team names.

Heading off another potential and common problem, the logo files have to be named EXACTLY as your team names to show up in your game. This includes spacing, such as: New_York_Yankees.png - the spaces in your team name need to be recorded in the file name as "_" or nothing will appear.

You can also have logos just for a specific league if you like. That way, you could have historical logos for one MLB league in the 1920's, while having modern logos for a MLB league in 2005. You have to put them in the appropriate folder in your saved games folder:
C:\Program Files\Sports Interactive\OOTP Baseball 2006\data\saved_games\Test1.lg\news\html\images

where Test1.lg is the name of your league.

I was going to say that it would be an extreme limitation to only have ONE logo for ONE team. What about the Boston Red Sox, who have had 8 or 9 logos over their long history? I would want them all in a given case where I had multiple "Worlds" and multiple Red Sox Teams from different times in baseball history. I liked that you were able to do this in 6.5. I have not as of yet tried logos in OOTP2006, but I would imagine that the way in the quote would be the best way to go, so that you do not have name conflicts with different "Worlds" set in different times.

The Mods forum has a lot more detail on customizing images, and the Customization Guide stickied at the top is a must read.
