Just a clarification if I may.

If I simply copy all files across to where I have them previously stored in-game, will this mess with the ones already in use?

That should be fine. It would be best to delete the old files and place the new ones on a clean base but it should be fine. The alternates should not affect anything as that is a new folder. The auto loading of the correct jerseys only works good if there are not duplicate files For the same time period present. For instance. If you have a file called jerseys_tampa_bay_rays_2000-2004 and one called tampa_bay_rays_2000-2002, the game night use the incorrect file for the years 2000-2002 because of the duplicates. It’s hard to explain exactly

Thanks for replying. I actually put them into a different folder and do them manually each season, I'm at the end of a season now so I'll just do them and see what happens.
