Another thing I've lobbied for in the past is to treat trades the way Paradox games treat diplomacy. That is, you start up a trade, you mouse over your opponent 's response, and you get something like this:

-20 Difficulty (Hard)
+15 Relative value of players
-10 We don't need middle relievers
-25 We would have to fill a need for a 3B if we traded Davia
-10 we're taking on too much $$$

...and so on. This would I'm sure be exploitable but a. the current system is as well and this would just reduce the clicking around until you get that bare minimum deal if that's what you want, and b. more importantly by seeing what calculations the AI is making we could make more specific, actionable recommendations as to how it ought to behave.

As a fan of Paradox's games, this right here might actually make me good at OOTP

A larger variance of in-game strategies for IA managers. In my leagues, it seems all the strategies are the same. (I play out my games in 1 pitch mode). Better trade deadline logic. And most important a sense of urgency in late-season/postseason games.

For the depth chart and backups issue, I think maybe the best way to handle this might be to limit starters to only being listed after all available backups? So if a team has its 3 starting OFs and 2 backup OFs, the starting CF would be backup option 3 after the 2 backups. And to add to that, maybe using the "play starter until tired option" more often may help?
