Maybe a stupid question, but...
How do I go about changing the style sheet for the league reports? Does it generate a style sheet that I can easily modify, or is it much more involved than that?

There's a styles.css in both the game (HTML folder, if I remember correctly) and exported pages. Open it up on Notepad or similar and edit away. You may need the codes for different colours, if changing them is what you're looking for.

does that regenerate with each report output? IOW, will I have to copy that elsewhere then overwrite it with each output?

If you change the one in the game it's enough, as this is the styles.css OOTP uses to format the pages.
