For any mod that has a file that has the same name as a file that ships with the game, the one that ships with the game will reinstall. Always have have a spare copy of any file you prefer (be it an .fg or a csv or a html or a png or a txt file) off to the side to drop back in where you want it post-patch.

Have him grouped into the upcoming minor league FGs which I'll release soon, but in honor of his callup, here's an updated Roman Anthony FG. I may just go ahead and put him in the MLB now.
