So, using the mod, I can start in 1947, delete 4 teams and start with 16 teams. This is a dream come true. This is such a huge addition.
For that kind of game, try starting with the mod as per the instructions. Then on Day one of the game, delete the 4 NeL teams. Then navigate to (via Settings from the main page, troubleshooting tab, open file with customizable data button, go into the /statsNeLMod folder and open the Teams.csv file. Go to the very bottom of that file. See the additional teams. Delete them there and save over our Teams.csv. Then let's see if, when you get to 1948, it references the .csv with the NeL teams deleted at the source.

If that's the case, you have the structure you want and the NeL players are baked into the pool going-forward as desired.

I start new every time. I had a 64-season one going in OOTP16. 35ish in 21, and 7 or 8 in 23. Other than that, I haven't been able to build any up. I have bought multiple versions of the game, without touching them (12, 13, 15, 17, 18, 22 and 24). X was my first version.

I first started with RD in OOTP14, and that was the end of any other way of playing the game. Got absolutely hooked on it. Loved using the Spritze guys, but they were supercharged walk machines. Huge OBP values.

Would this database be helpful for my setup:
- started as a historical game in 1921 with no color barrier and historical minors
- new players enter as free agents (no drafts to discourage tanking)

My concern is similar to the OP in that the negro league players debut with awful ratings and I often have to edit them manually.
