Can you do this

My fictional league has two sub leagues, three divisions with 4 teams in each division. Is there any way to restructure this so each sub league has two divisions with 6 teams in each division?

Move the teams as needed and delete the extra divisions. Make sure to recreate the schedule

If you go to League Settings --> Leagues & Teams --> Edit League Structure you will get a screen where you can make the changes you described.

Like Outsider said, make sure you create a new schedule. Also, you will want to update how your post season is formatted, so it fits your new setup.
