Is it just me or is historical games not showing junior league teams, only showing WHL, OHL as a league and team playing in "junior league".

Same for college and any other league other than Minors

That is how it is supposed to be.
In historical games the only playable leagues currently are the NHL, WHA (1972-1979) and PCHA/WCHL (1917-1926). Any actual minor league teams that appear are farm teams of the teams in those leagues.
From FHM9 generic teams were added so unsigned draft picks and free agents have somewhere to play, and they will still accrue stats in those generic leagues.
Previously there would just be gaps in their career stats for those seasons.

So for example if Austin Matthews goes to Switzerland for a year, it would show him as playing in 'Swiss League', rather than for a specific team (Zurich in his case).
