Did something change with retired players and importing stats?

The below link is what I usually do with MLB leagues. Now, when I delete retired players, export stats, delete history, import player stats I don't have any history (like I should), but the retired players show back up in the leaderboards when then didn't used to.

I seemed to have gotten around it by deleting the retired.dat file and copied one over from a new fictional league that had no retired players.
