I know there is a custom playoff feature, is there any way to set up a conference championship or set up playoffs by power rankings?

By conference do you mean subleague? In that case, yes of course.
Automatic playoff seeding is possible either by win percentage or standings position. But you can always edit everything manually (at the very least the first round).
