Glitch after pitcher was injured in bottom of inning

Playing a game in my 2016 Cardinals dynasty Battling the Wee Bears, I ran into what I believe was a glitch in the game.
After the bottom of the sixth inning of a game against the Marlins, I was informed I had to replace pitcher Carlos Martinez because of an injury.
It would not allow me to continue the game until I did so.
With the pitcher due to bat fourth in top of the sevneth and not wanting to have to replace him with a pinch hitter before he threw a pitch, I put in a player I probably would not use, reserve catcher Brayan Pena.
Well Pena did bat in the inning and when the game resumed, it forced me to use him as a pitcher before I could remove him from the game.
I intentionally walked a batter, who would eventually score the first run of a three-run inning. It also proved to be the game-winning run.

Why didn't the game allow me to wait until the pitcher's spot came to the plate or took the mound before deciding on his replacement. It really messed up the game.
