Historical Minors with Independent Teams

Anyone have a good idea on how this is going to be handled? Good examples are the 70s Northwest League (A) where you had teams like the Portland Mavericks and to a lesser extent my hometown Flint Arrows 1951 Central League team (Register League Encyclopedia | Baseball-Reference.com)

Will these teams be in the leagues? And I'm curious how salary or player development will work since these teams were not funded by a parent league.

As long as a single team was affiliated with a MLB team the entire league and all its players are included. If not then not.
