Even though I got this issue fixed, I've suspected for other reasons I might be infected, yet all the scans reveal are cookies and adware, not malware.

The virus I had only showed up in one of the three anti-virus programs I used, and even that couldn't remove it. It may be that you'll have to bite the bullet and do a zero fill and complete system re-install at some point. Hopefully it won't be necessary though as it's a real pain in the butt to do that.
