In order for me to use the mod with the real jerseys and cap logos, do I have to have those files in the ballcaps/jerseys folder when my league starts or can I just import it after a couple years down the line?

I'm talking about the mod on this page called 2008 MLB & MiLB.

Either way works. Or you could put it in your saved_games/(your league).lg/ballcaps or jerseys and the next time you start your save game the jerseys will be there.

If I may supplement Bubba's accurate answer: you can add the custom ballcaps and jerseys at any point in your league's lifetime.
