Should this be?

I claimed a player who was out of option years off of waivers, but rather than being sent to the DFA area, he was automatically placed into my minor league system, which is fine, except since he was out of options, wouldn't I HAVE to put him on the active roster since I claimed him off waivers? AI teams are doing the same I guess, since I have my settings to allow minors managers to move players up and down and so forth.

The player in question has a minor league contract.

I've seen this as well. I think once you claim him he goes straight to the waiver wire again. If nobody claims him you then sign him to a minor league contract and designate him for assignment to the minors. It doesn't seem to be an issue of whether you can do this, but why the AI isn't claiming these players as well the first time they show up on the waiver wires, or the second time when you have to sneak them through a second time after claiming them.
