Players not disappearing once you resign them

I have the latest patch, build 12260 or whatever the most recent build was. When I resign people and it says contract signed in my inbox, they don't disappear from the possible free agent list. It just gets kinda confusing when they're still there even after you sign them.

You're saying that you have a player who was due to become a free agent, but that you signed him to an extension, and it still shows him on the Possible Free Agents screen for your team?

Correct. If it helps, I signed all these guys to Minor League contracts. I don't believe there were any guys with a MLB contract that was a free agent that year.

The game ignores minor league contracts for extensions... if you intend to keep a minor league free agent you have to give him a ML contract. Apparently putting him on the 40-man should keep him from minor league free agency, but currently that doesn't work either... if you don't give them a major league contract they will walk... and therefore will still show as possible free agent.
