Baserunning Logic Bug

This has happened to me twice now and both times have happened in the ninth inning of a playoff game. With runners on first and second base, a 3-2 pitch with two outs, the runners both break on the pitch and the hitter hits a single through the infield and the guy that was on second base doesn't even attempt to run home. The first time the guys speed was around 60 and the second team his speed was 90. Both times my team was trailing by one run, so I don't see the reason why in any situation the guy should be held at third.
