Yes, but pretty sure you have to have to have the two different caps you want available and go into the team settings and do it manually.

Go into Settings, click on the button to edit your logo and uniforms, and in there you should see places where you can choose separate home and road Jersey and ball cap files for your team. If you're playing a historical or current year league there are files already out there to download; if it's a custom fictional team, you can use eriqjaffe's jersey and cap creators (do a search on his username; the links are in his signature).

If you are happy with the ball caps generated in game, you can just generate a home cap and then change the color on the left side of the ball cap and then generate a road cap.
