If you change those settings before the game calculates the league totals modifiers on the first day of the season, you should not see any changes to stuff like BABIP and steal rate / success rate. The game actually sims 3 seasons with your Opening Day rosters, turning all injury off, and calibrates the league totals that way (I believe those totals are then averaged out and used for the preseason predictions but I’m not 100% sure). So, if you have shifts set to high and calibrate, you should wind up with the exact same league wide BABIP as if you had them set to none (again, assuming you made that change prior to Opening Day).
Just to be clear here: the game, at least in its current form, is not physics based, it’s stat based. That’s one reason why it does so well in simulating historical seasons where we have little to no physics data.
