Like Bonzi said, this has never been possible in OOTP, but with the way the game is setup now, you could use the "association" feature to simulate what that kind of setup would look like. It might seem like a hassle, but compared to how much work we used to have to do to this...what we have now is waaayyyyy better.
Alternatively, you could have a tiered structure for your leagues where the 3rd league is functionally "independent" or all three leagues are independent playing their own games and only meeting in the association playoffs. Or some kind of renegade structure where two leagues work together and the third one is out. Whatever, but the association feature is your best bet here.
