If you go through and set up who the starter is in the depth chart, then ask the AI for the lineup he'll use the guys you've put in the depth chart "starter" section. That's really the only thing I think.
What I usually do is ask the AI to set up the the lineup and depth chart. Then make switches to the "starter" section of the depth chart (and whatever changes needed in the depth chart)... then ask the AI to set the lineup, then tweak the lineup as necessary.
