Is it possible to have a way to query for all faces associated with a team?
To be honest, I haven't thought that far ahead yet. Once the .bmp is exported, it is basically uneditable again (except as a flat .bmp), as the program flattens all layers upon export.
However, you can (batch) generate x random players, pre-assign the colors and have only the facial attributes change. You could therefore create a team with all players having the same uniform colors but each having different facial features and skin tones.
