Can AI teams go "outside the box"?

Like if I have my league setup for 12 man bullpens, 5 man rotations, etc. but an organization lacks a 5th major league quality starter, or has more/less stamina on their staff, could I see one team use a 4 man rotation, or 11/13 pitchers?

Probably not a 4-man rotation, but teams can vary their bullpen size dependent on what players they have available.
