Fixing MiLB league setup inaccuracies through CSV files

Is it possible to edit the MiLBTeams.csv file and have the changes "stick" when a new game is created?

If something is inaccurate I am reasonably sure if you post those inaccuracies in the bug reports forum they will be fixed for all the OOTP gamers world wide.
Specifically I have no idea if changes to the milbteams.csv file stick or not. I believe it depends on the unspecified changes you are planning to make and what year or years they might effect. Odds are some of the things you might change could have unintended consequences.

I've seen two fairly large inaccuracies on setting up non-historical play in the 60's.

As you know, the classification system was changed in 1963 so that anything below A (aside from rookies) no longer exists.

However, when doing a couple of starts in 1969, the Florida International League is listed in the league structure as a "B&C" league, when in fact it was a WR league in real life.

I noticed that the option for winter leagues was removed from 18, and I'm OK with that. However I have been using them as the lowest level of my system noted as WR in my structure.

The other thing with that league is that it wasn't called the Florida International League, but the Florida Instructional League (as per BBREF). While the abbreviation is correct for 1969 (FLIN), the name isn't.

Also, the FIL South Division (FLIS) is completely missing from that year.

Some other inaccuracies are that the SSA leagues are also listed as B&C leagues when it fact they should be SSA in the structure.

To start with OOTP actually uses the numbers 1-5 for minor league levels, not names.
Level 1 means one level below MLB. 2=two, etc. The reason for this is that back in the day only 5 levels existed A, B, C, D, E. the top level minor leagues were designated A not AAA.
OOTP does not currently support rookie winter leagues so the FLin league will be removed.
SSA leagues are level 4 which is currently carrying the BC designation but remember it is the 4 that has meaning not the BC label. The label could be changed for OOTP19 if we can find an interested party that is willing to change all the labels 1871-2017.

Maybe in 19 the labels can be updated?

Hopefully.

To answer your query about SSA, I consider that to be an A league, so it's still not "below" A, as it were.
