If you switch to the commissioner account, you can make trades by clicking the "Trade Offer" option on any team menu, setting up the trade as you would normally, and then choosing the "Force Trade" option on the Action Menu dropdown on the trade screen.

This only caused the team that has the GM/commissioner trade with the team from the team menu.

Have you taken over a team with the GM that's designated as the commissioner? That's why. Resign from that team, create a new GM to control that it, and after that any time you open the Trade Offer screen while using the commissioner account it'll be the offer screen for the selected team, and you can choose whichever partner you want from the dropdown in the offer screen (if you want to change the team controlling the offere screen, you'll need to switch to a different screen, e.g. standings, then select the new screen and then open its trade offer screen from its team menu.)

I don't bother with all this. I simply run my GM in commissioner mode and if a trade or transaction happens in reality, I just edit the player(s) to their new team.
