Dual Athlete
Is there a way to develop a dual athlete type player both as a pitcher and as a batter without micromanaging the minor leagues?

Yes, but it does happen "naturally" occasionally. Usually not with good results, I might add, in my experience. Perhaps my mismanagement.

I have an above average right fielder who is also a 5+ ERA pitcher who was totally developed by the AI.

Just be happy that this is not real life, where "dual athlete" means "your top prospect has decided to attend the NFL scouting combine".

OK, how? If you set him as a starter, AI won't put him in the lineup. If you designate him on the depth chart and lineup, the AI won't put him in the rotation.

The only way to do it is to not give the AI control of your minors. You would have to manually put him in the rotation and lineup, because the Ai would remove him from it
