Obviously the customization, but I enjoy historical seasons.
The one page I like the best is your team's home screen. I get a lot of information right in front of me, which I like! |

I also play single season historical replays and the real time daily game play with out of town scoreboard is my favorite. I'll let the games play in real time mode (in the background) and check out the scoring updates while at work... at times, I'll also jump in and manage a team or watch the game play out, and finally, I'll simply manage a full 9 innings for my favorite '60's team, the Phillies, while keeping up to date on the other games playing out in the same time zone.

Tie between the ability to play historic seasons and real-time game simulation without actually playing out a game.

My favorite current / new feature is the ability to watch games play out. I don't generally consider myself a big graphics guy but that's been a surprising draw.
As for overall features, this is less of a feature and more of a core component of the game but the development engine is wonderful. I prefer to play with fictional players because I don't like to come in with expectations of what a guy "should" be or what have you and I think that works really, really well with how the game works. Players generally develop into their mid-20s, after which time they usually either stay where they are or start declining, but exceptions happen often enough that you can't just automatically assume that a 29 year old who's suddenly hitting 30 points higher than his career average is just having a lucky season. Also, I've seen a lot of frustration that players with not very good changeups usually don't learn to throw them at a major league level, and I've kind of chuckled at that frustration because, well, I can think of like 10 pitching prospects about whom that could have been said. When the game's so realistic that you complain about stuff that happens all the time in real life MLB, that's probably a good thing...
