Never thought of that. I guess I kind of assumed that the scouting report was how the entire organization viewed a player.

It makes sense though that maybe the manager himself has very different opinion of a player than myself or my scout.

I would however like my manager to use stats moreso in setting his lineups than he currently does. Would that be effected by the ratings/stats split in AI settings? I currently have it set to 35/35/20/10

If you're going out of your way to get managers with really good reps, that might be an explanation-- though many with high reps still will allow that control.
Here's an example: In my current solo game, my Short Season A team has an "unproven", "personable" manager. He will not, however, allow me to alter his batting order or depth charts.

The manager of my Major League team has a "great" reputation and "controlling" personality. I don't expect him to let me meddle, but he ought not to inspire the same imperiousness all down the line!
