One more question (searched but haven't found this mentioned before on the forum): why the decision to not include all of the teams in the Korea Futures League?

Actual structure for this season are 12 teams (including KT Wiz and excluding Goyang Wonders) in two divisions of 6 teams each. Each team plays 96 games.

Southern League: Sangmu, Samsung, NC, Lotte Kia, Hanwha

Northern League: Police, SK, LG, Doosan, Nexen, KT

The two missing teams from OOTP are Sangmu and Police (I'm sure you know).

Goyang isn't actually in the league, they play as an independent with 90 games total - 6 vs each Southern team, 9 games vs each Northern team and 20 games against Softbank Japan reserve team.

Honestly don't know a lot about Sangmu & Police, but I am assuming that they work in the same way that Korean Police FC in the K-League (football/soccer) system does where the players are only there for 2 years as part of their military service or longer if they have a military career.

I'm assuming Goyang is set up the way they are because having them play the way they actually do would be a bit of a mess from a programming standpoint.

Apart from that, why no splitting the leagues into two divisions as is actually the case?

You're correct on most of that. Can't include Police and Sangmu because loans aren't allowed in OOTP and so there'd be no way to get the accurate player movement to those teams.

As for splitting the league into multiple divisions, I didn't have a lot of info on the Futures league setup when making the league, and with the two missing teams and the odd number of teams, using the divisions didn't seem to make a lot of sense.

Of course that is possibly an issue as well? First season, none of these kids are getting any playing time. They are all on a reserve roster that plays no games. Not sure how many players KT Wiz had at the outset, but currently in my game they have 111 players; 25 on active roster (including 8 foreigners) and the rest in reserve.

Looking at the transaction log, looks like they signed over 40 players since the start of the game and have a total of close to 40 foreign players across their active/reserve roster.
Yeah the extra foreign players are not a good thing. Will have to get Markus to get the game to set foreigner limits on the reserve rosters as well.

After a long time away, I have finally been able to come back to my game and get started again.

I am in the year 2 preseason in Korea. I have moved KT Wiz up to the KBO and regenerated the schedule, all good. I set up a KT2 side in the Futures league to act as the minor league affiliate to KT.

Problem I am running into: can't figure out how to link the two teams so that the game understands KT2 is the affiliate to KT Wiz. What am I missing?

You have to go to the league settings < League & Teams and you will see where you can select the affiliations.
