There were independent teams in otherwise affiliated leagues up until at least the early 90s. The Salt Lake Trappers in the Pioneer League and the Miami Miracle in the Florida State League were two famous examples. Salt Lake signed a bunch of more experienced players than the rest of the PL and went on a ridiculous 30-some game winning streak in the late 80s. Miami was owned by Mike Veeck, and was the proving ground for some of his later indy league promotional stunts. The Miami team also exploited a loophole in the draft rules and took part in the June amateur draft at least one year. I think Mike Lansing started his pro career after being drafted by them.

After the emergence of modern indy leagues in the early 90s this practice completely stopped.

I'm fairly sure that all minor leaguers on affiliated teams were owned by the parent club by the early 60s, possibly quite a bit earlier. The PCL in the 50s was the last independent league until the 90s.

This off-season the royals moved their A team from High Desert to Wilmington (I think). They didn't feel the high desert air was conducive to developing hitters (too easy for them to put up huge numbers with bad habits).

The AA affiliate is also moving from Wichita to Springfield AR, but that is the whole team that is moving, the Royals are not changing affiliations.

They also added a seventh team, short-season A ball I think...

Find a minor league in your area, and just ask them, I'm sure you will get an answer. I sure did when I inquired about how major and minor league travel from city to city, you know, the logistics involved.

As of 2006, the game moves players with teams. However, there's a pretty simple way around it.

After making the move, export the rosters of the minor league level where you made moves. Change the team id number of whatever players were moved to the id of the new affiliate. Re-import. It takes less than five minutes and works flawlessly.

Of course there are several current independent leagues, and there are a few players each year being sold to MLB organizations from these teams.
