it looks like there's some bizarre photoshopping going on as well. Check out Erstad. The grey background is the newer photo, but it looks remarkably similar to last year's photo, but zoomed out a bit with less facial hair and different shirt.
It may be just that his look is identical, but I've come accross a bunch that seem like it's last year's photo, but chopped to match this years slightly more zoomed out pose and different background.

MLB has a history of photoshopping new hats/unis on traded players, but I haven't noticed them doing it for guys staying with the same teams, if that's what is going on here. Maybe it'll be clearer when I can get home and see it on a better monitor than these LCDs I'm using at work.

I think they look similar, but you can tell a slight difference in the smirk he's got on his face.

Looks like most are up. The Mets look horrible with there pinstripe uniforms and black hats. it looks like the jersey was added on

There's still a significant number of missing photos - mostly NRIs and lesser-known players, but they had almost everyone in there last year. I'll go through and update the set if they ever do, but the set is available now for those looking for 2006 photos.
