Teams not purchasing players from other leagues
MLB level teams are not purchasing star players from other lesser leagues. This issue started in 24 and has continued over in 25 but was not an issue previous versions. You can test it in a modern game by putting a Mike Trout or Acuna on an Indy league team and watch them play the season there with no MLB purchasing them.

There is a box you need to check in setup to allow MLB teams to purchase players from unaffiliated teams, like indy leagues. And you need to set the purchase price. I don't recall a player purchase in 25; but I have had indy teams proposing deals to MLB teams. I'm pretty sure the default is no purchase option, so you'd have to check the box (so to speak) and set the price.
