Coaching Staff
Do the managers,pitching coaches, hitting coaches and trainers have any positive effect on the players??

Absolutely, they do. They also can have negative effects if you have poor ones. I find this is especially true in the minors.

I've mentioned it elsewhere, but if you turn ex-players into coaches, their ratings end up as way better than the coaches normally offered. For example, my minor leagues are full of hitting coaches whose Teach Hitting average is 123.2. Even though I've drafted relatively low in nearly every round of the first year draft for 12 seasons, my minor league system is consistently #1. I rarely have top 10 players, but I'll have 15+ in the top 100.

I had a team that, through the way things worked out in the Inaugural Draft and free agent signings, was full of speedy base stealers but not a lot of power. My manager played station to station baseball. That team needed a manager who would turn those guys loose on the base paths. So I fired my manager and hired a guy who's style matched my personnel. Things turned around pretty quickly. With the new manager at the helm the team easily stole the most bases by a wide margin as befitting the kind of players I had, and we led the league in offense despite being at or near the bottom in home runs. Coupled with good pitching, we won some World Series along the way.
In another universe had a pitching coach who was a mis-match for the guys on the staff. He was a power pitcher specialist, I had a bunch of finesse pitchers. I fired that pitching coach and hired one who was compatible with my personnel. The pitching turned around and so did the W/L record. If you want to see what affect a coach has on your team, hire someone who is incompatible with your personnel and watch the fun happen. You'll never think coaches don't matter again.

How do you turn former players to coaches? Is that only a commish mode thing?
