I think a nice addition would be to allow a minor league staff with more than five men. Alot of minor league teams (especially class A) experiment with eight man rotations until it becomes clear which prospects have a future as a starter. This would be especially useful for me as with some of my lower picks in the draft I tend to search out middle relievers with good pitching talent and an E in starters duration and convert them into starters. Many of them I convert back but one or two have made it to the majors as a starter for me. Anyway the ability to have a larger minor league rotation would be a nice little add on.

A similar suggestion would be to allow the AI to put minor league starters who are ready for promotion to at least fill out the mopup/middle/setup/closer roles if those roles are not filled, or take over those roles if they have more talent. The AI currently keeps any starter not in the 5-man rotation at the upper minor levels in A ball. It's better to have these guys pitch in smaller roles than to waste away in A ball. This would help the AI player development.
