Anyone else scared to start up seasons?

Always worried a new patch will change things enough to where I have to start over because the patch wont work on current saves, it sucks!

I downloaded the update this morning and opened my year 3 Seattle save. All the players from the current MLB teams were gone. Replaced by minor league players and players named Joe Unknown

I'm very sorry to hear that. That genuinely sucks.
I openly admit that I am always concerned about these sorts of things happening.
That is why I NEVER download and install a new release/patch for a couple days. I wait until others have, quite frankly, for this very reason.
I know - "if everyone took that approach.....".- but so be it.
And I always make sure the saved games I care about have been backed up (to the minute) before downloading an update.

A patch will never prevent you from opening a save made on a previous patch or cause a save file to get corrupt.

If you do have a corrupt file, like the 2nd poster mentions, it's likely only coincidence even if you downloaded the patch recently.

One thing that could be more than coincidence, is if a new patch triggers an anti-virus or anti-malware program to scan the OOTP data folder, and it returns a false positive. So definitely make sure to whitelist/exclude OOTP and its data folders from any such programs as mentioned in the linked post on some reasons for corruption which are worth checking over.

FWIW only Steam auto patches and I believe that can be stopped by the user. Direct buy customers have 100% control over what patch they use.

Last but not least you can use "single folder" installs to have a new patch and your current build available.
