Can't figure out how to do this....

So I started out managing the Lancaster Barnstormers in the Atlantic League. After three seasons I want to add the Barnstormers and the Camden Riversharks to MLB. I know I can do this manually in the "Edit League Structure" option, but is there a way to also hold an expansion draft for these two teams?

If I choose "Expand League and Schedule Expansion Draft", it will be two different teams. I guess I can call them Lancaster and York, but the current players won't be on the roster.

Yep, the game isn't really designed to handle expansion in that way.

You could expand to two new teams, hold your expansion draft, reassign all of the players from the old Lancaster and Camden to the new teams, and delete the old Lancaster and Camden teams. But that would mean your new teams wouldn't really have their history any more.

I'm not sure if anyone else who has done a lot of expansion stuff can help further.

Theoretically, you should be able to do the expansion draft with two placeholder teams, then move their rosters over to the real Lancaster and Camden teams, and then delete the placeholders and move Lancaster and Camden into the MLB.

Here's an idea:

0) Backup your file.
1) Make sure the league is at a point in the season where there are very few quality free agents. No one anyone would have a bidding war over. Probably the beginning of the offseason before FA filings.
2) Move your teams over to MLB via league structure.
3) Go into commissioner mode and manually release the players you want to be unprotected from the existing teams.
4) Schedule a Free Agent Draft.
5) Change the rounds to equal the total number of players you want drafted by the expansion teams combined divided by 32.
6) Edit the draft order to include only the two expansion teams.
7) Conduct the FA draft.

-If the number in step 5 doesn't work for you (ie you want the expansion teams to have a number of players other than a multiple of 16), round up and change those extra picks to the existing teams and manually draft back their unprotected guys whom the expansion teams did not select.

*Disclaimer- I did not actually test this, it is merely a suggestion of how you might be able to accomplish what you're aiming to do.
