Expansion Date.
I've been playing the game for a couple of years, but this is going to be the first time I manually do an expansion draft. When during the off-season should I schedule the expansion draft (MLB quickstart set-up, several years down the road)? I am not sure if I should do it right after the World Series, or at the beginning of free agency. I am afraid that if I do it right after the World Series, the expansion teams will pick several players without a contract for the next season, and lose them right away.

For that reason, any time after the date that players file for free agency is fine. Even then, keep in mind also that the earlier you do the expansion, the stronger the expansion teams tend to be, because they usually have tons of budget room to bid on the top free agents. So you may want to wait even longer before expansion in order to let the existing teams snap up some of the free agents. That part is up to your personal taste.
