Creating Game
I can't figure out how to create a new league, with real MLB rosters but only have 3 minor leagues instead of the default.
My concern is that if I delete them after the league creation it will screw up the game. If all the players are released to free agency, then its a mad dash for the top talent that was in those deleted leagues. And if I delete the players, then am I not diluting the talent? Is there a better way? |

At this point, unless someone releases a roster set with only those three leagues, there is no better way.
I prefer playing with just Triple-A, Double-A and Single-A. I go team by team and promote any prospects with more than one star to Single-A. Once that is done for every organization I delete all of the Short Season and Rookie leagues. |

Any suggestions on how to set number of draft rounds and number of players created for the draft?
Assuming I leave AAA, AA, and A (i think there are two single A's). |

Assuming you have ghost players on, most people will suggest 15 rounds of a draft with 20 rounds of players being generated. The easiest rule is 5 rounds per level of minors - doesn't matter if there are two Single-As, since that only counts as one level still.
Without ghost players, I can't help you on the numbers needed. |
